If this were just the digital outputs then I would consider a problem between digital clocks, but since it also happens using analog it's likely something physical. You need to to make sure that you are not recording those clicks/snaps/pops. That snap/pop on the recording would have been easier to hear if you hadn't rendered with a click track - but what I did hear sounds like electronic issues or even static.
